Flow cytometry: high background

Elevated non-specific fluorescence obscuring true positives.

  1. Ranked causes

    1. Fc-mediated or non-specific antibody binding (blocking insufficient)Isotype / FMO still high; Fc block reduces background.
    2. Antibody concentration too high for the epitope densityTitrating down cleans background without losing true positives.
    3. Dead cells or debris not excluded (viability dye missing)Background collapses after viability gating.
    4. Buffer / media autofluorescence or leftover fixativeUnstained cells in the same buffer already sit high.
  2. Recovery steps

    1. Add Fc block (or serum block) before staining; include FMO and isotype controlsSeparates non-specific binding from true antigen signal.
    2. Include a viability dye and gate out dead cells / debrisDead cells bind antibodies non-specifically and inflate background.
    3. Titrate antibody down 2-fold on FMO-controlled samplesOver-titration is a common material cause of high background.
  3. Controls first

    • Did unstained and FMO / isotype controls also sit high in the same channel? If yes: Blocking, dead cells, buffer autofluorescence, or over-titration — not antigen-specific signal.
    • Does viability gating alone remove most of the background events? If yes: Add a viability dye before changing antibody lots.
